change default file extension
I have poked around and do not see a way to change the default file extension for mmd composer. My suggestion is to have an option in preferences somewhere to be able to select between: md, mmd, markdown, other...
Apologies if this feature is available, and I would appreciate a pointer to find out how to do it.

You can use any extension you like by changing it when you save your file.
Unfortunately, Apple’s mechanisms for handling the Open/Save dialog’s and file UTI’s don’t make it easy to customize the order of extensions per user.
I’ll continue to look into it.

This feature will be available in the next release. Use the "Files" preferences to use your preferred extension (from a limited list which are shown in the tooltip)
