<p>This is not specifically supported -- things like footnotes are processed at the end, after the main body is processed. So their contents are handled differently than the main body content.</p>

<p>It currently works in MMD-6 (but not the other way around -- a citation containing a footnote doesn't work.) This is <em>not</em> guaranteed to always work in the future.</p>

<p>If you need this construct, you can use the raw equivalent inside your document (e.g. raw HTML or raw LaTeX, etc.) to insert what you need where you need it. The goal of MMD is not to meet 100% of the needs of 100% of users -- this way madness lies... (or MS Word, which is arguably the same thing.) The goal is to meet 80% of the needs of 80% of users. Nesting these constructs falls out of this goal, IMO.</p>

<p>Footnotes and citations are numbered sequentially in MMD-5 and earlier (in HTML, not LaTeX). MMD-6 uses separate streams for the two.</p>
