Opening .md and .txt files require gatekeeper approval for MAS and non-MAS versions

When I try to open files with .md and .txt extensions OS X says that the file cannot be opened because it is from an unidentified developer.
This is strange because OS X is treating the file like an app when it's just a text file!

I'm running OS X 10.9.1 and Composer v. 2.6.4 (non-MAS)

    A bit more info: This only happens with files that were created with Composer.

    I've never seen this. Are there any relevant messages in Console?

    I have not been able to reproduce the issue today.
    Scanning the logs I found these potentially relevant messages. Not sure if
    they are related.

    I suspect this is a problem with your computer and Mavericks rather than Composer. Try rebooting.
