PDF Export, InternalLinks Don't Work
If you have a properly formatted MMD document with internal [links], they show as blue underlined links when you export them to PDF, bu the links are not proper PDF links and don't work. If you are not going to support PDF internal links, don't make them look like links.

Thanks for using Composer, and thanks for writing in!
Apple's HTML to PDF conversion is basically done by "printing". Since a PDF is not an HTML file, there is no place for internal HTML anchors to connect to.
If you want more complex PDF documents, I would recommend using LaTeX instead of HTML. Alternatively, you can use a dedicated HTML to PDF tool, such as Prince.
As for making them look like links, that's simply a function of the CSS you are using. You can modify the CSS however you like to change the styling applied to links.
